When it comes to improving a single microorganism, the process of domestication and improvement is relatively simple. But in the case of microbial communities, it is not so, since there are ecological and evolutionary limits that prevent modifying the relationships established between a group of different microorganisms that act in a coordinated manner. Through computerized modeling, it has been possible to explain why the modification of these consortiums has failed. As it happens other times, knowing what has failed allows you to know what you have to do differently the next time you try. So, using the computational tools of systems biology, new models have been developed to modify microbial consortia, which are currently being tested experimentally, with promising results.

However, we still do not fully understand the complex relationships that exist between the microorganisms of the microbiota and the human host. One of those difficulties is that we still do not know exactly what a "healthy microbiota" is due to the great variability that exists between human beings. The composition of what is a healthy microbiota for an Asian is something very different for a European. Marchesi advocated the eradication of the term "dysbiosis", since there is no clear definition of it and also, as he indicated, "it cannot be measured". Marchesi commented that he hoped that the new -omic analysis techniques will allow us to better understand the microbiota-host relationship.
